Lundgaard posted a lap of 1 minute, 4.8396 seconds on the 2.258-mile road course.
He edged teammate Pato O'Ward by just 0.0253 seconds to earn his fourth career NTT P1 Award.
"I think everybody knows the abilities," Lundgaard told FOX. "I don't need to say anymore than that."
The upcoming free agent enters Sunday's 90-lap race aiming for his third road course victory of the season, following a recent win at Road America.
"We've got two wins now and we've got to carry that momentum," said Lundgaard. "It's just awesome to have a 1-2 (for the team in qualifying).
We've got to go finish the job tomorrow and that's the most important."
O'Ward secured the second starting spot with a lap of 1:04.8649, marking his second front-row start of the season.
Behind the Arrow McLaren duo, Will Power qualified third for Andretti Global, while Team Penske's David Malukas took fourth.
Championship leader Alex Palou qualified eighth after a mistake at the opening corner of the second round, ending his streak of five consecutive poles.

Palou holds a 60-point lead over Malukas in the standings.
"I did a big mistake in Turn 1 on my first push lap and then couldn't really put my best lap together," said Palou.
