Lens substitute Abdallah Sima secured the victory in the 78th minute by capitalising on a defensive mix-up.
The victory marks the first major silverware for Lens since their League Cup triumph in 1999, which followed their sole Ligue 1 title the previous year.
Lens finished their domestic campaign in second place in Ligue 1, trailing champions Paris Saint-Germain by six points.
