The German club exercised their option to buy him for €3 million, signing him on a four-year contract.
According to journalist Simon Collings, Arsenal will receive the fee even though Hein was set to become a free agent on June 30.
Hein made only two Bundesliga appearances for Werder Bremen before suffering a serious thumb injury in training.
The injury required surgery and sidelined him for the final months of the season.
Competition for Starting Spot
Hein is expected to compete for the starting goalkeeper position next season.
Werder Bremen's current first-choice keeper, Mio Backhaus, is reportedly set to move to SC Freiburg for €15 million.

Hein originally joined Arsenal's academy from his hometown club Nomme United in 2018.
He made one senior appearance for the Gunners, in a Carabao Cup defeat against Brighton in November 2022.
Arsenal thanked Hein for his professionalism in an official statement.
"We thank Karl for his contribution to the club during his time with us and wish him all the best for his next chapter with Werder Bremen," the club said.
"The deal is subject to the completion of regulatory processes."
This transfer marks the second departure from Arsenal this summer, following Jakub Kiwior's permanent move to Porto for €17 million.
