Peterson pitched 5 2/3 innings, allowing two runs on five hits. He struck out two and walked none.
The Cubs acquired him from the New York Mets on Thursday.
Milwaukee rookie Jackson Chourio hit a first-pitch home run off Peterson in the first inning to give the Brewers an early lead.
The Cubs responded in the fourth inning when Seiya Suzuki hit a two-run home run against Brewers starter Kyle Harrison, putting Chicago ahead 2-1.
Milwaukee tied the game in the fifth inning on an RBI single from Sal Frelick.

Chicago broke the tie during a four-run sixth inning.
Nico Hoerner delivered an RBI single off reliever Chad Patrick before Happ hit a three-run home run to right field, extending the lead to 6-2.
Alex Bregman added a sacrifice fly in the seventh inning, and Michael Conforto hit a pinch-hit solo home run in the ninth inning to seal the victory.
Harrison struck out nine batters across five innings for Milwaukee. Patrick took the loss after allowing four runs in less than an inning of work.
