The 20-year-old shot-stopper has signed a five-year contract running until the summer of 2031.
He will immediately join Championship side Queens Park Rangers on loan for the entire 2026/27 season.
Return to the Etihad
Charles previously spent time in Manchester City's academy before moving to Sheffield Wednesday in 2021.
He made 36 senior appearances for the Owls and established himself as their number one last season despite the club's relegation to League One.
The goalkeeper has earned 12 caps for Northern Ireland.
Wrexham made a late attempt to secure him on a short-term loan, but QPR finalized the agreement to strengthen their goalkeeping options.
"To be back at Manchester City is a very special and proud moment both for me and my family," Charles said.
He noted that the temporary move to West London is intended to support his long-term development under City's supervision.
"I know first hand what a special club City is and I am so excited about looking to the future," Charles added.
He expressed his commitment to helping his loan club before returning to compete for a place at Manchester.
"City take the development of young players very seriously so I know that my loan to QPR will only help me grow and improve as a player too," Charles said.
