Newcastle forward Yoane Wissa scored twice, including a 68th-minute penalty and an injury-time long-range strike. The win sets up a knockout clash against England on Wednesday.
Uzbekistan took an early lead when captain Eldor Shomurodov scored in the 10th minute, capitalizing on a defensive error.
An earlier goal had been ruled out for offside.
DR Congo equalized through Fiston Mayele in the second half before Wissa sealed the victory. Manager Sebastien Desabre praised his team's resilience.
"We have to congratulate the players - they were the ones who were extraordinary," Desabre said.
